i just went through the carbs on my 80 xs650 and was wondering what the rubber plugs are for on the small jets, in the middle when you pull the carb bowl off. i have seen them on alot of 80s yamahas but never knew what thay are there for.

In the BS34, pilot system fuel is atomized (broken up and mixed with air) in the cast pilot mixture chamber that's blocked by the plug. Without the plug in place that ain't gonna happen.

i always wondered because it seams like yamaha is the only one that does that. so the bike wont run if i take the plugs out? just wondering.

Yamaha didn't design the BS34 tin tops, Mikuni did. The bike will run without the plugs in place, but you won't like the way it runs. I guarantee it.
